Every form of animation has things are going to be a pain in the neck. 3D Animation you have to worry about some of the following: - Creating proper puppets - Rigging said puppets properly - Creating texture on characters ranging from hair, skin, clothes, etc. - Creating sets for them to walk around in. - Making sure puppets don't glitch out when animating. - Make sure the animation is smooth and not choppy or rubbery. And that's just stuff off the top of my head. There's a lot of other stuff that goes into it. So it really doesn't matter which medium you're doing.
