Even on land... I see no way of fighting it on the boat without it completely destroying it. On land, the boss is really easy. You can kill the malbatross pretty easily without destruction of the boat in my experience. I'm pretty sure the only structure it destroys are masts, and each tail swipe only does like 5 damage to the boat. You can repair hp of the boat with boards/logs/twigs.
