where did my carbon dioxide go?

Probably the matter conversion bug ate it. The deodorizer is known for causing this bug. Just a few chunks of polluted oxygen around and it will convert nearby heavier gas into the lighter one. Might be what happened here.

the index says that the shrooms use CO2 to aid its growth - maybe they did so that they actually use CO2 to grow?

Doesn't look like it in the source. It says "safe elements: CO2". It only list slime as something it consumes.

It's predictable and reproducible. Your co2 has been oxygenized. 

Morale: If you want long-term reliability, you need to regulate, filter and replenish. Just like in the real world.

Just use 1.9 kg/cell of CO2. That will both preserve the food, prevent degassing of anything and without the need for deodorizers, no conversion bug.
