Need help with this Liquid system.

Connect pipes from the green arrow to the white arrow. Green sends water white accepts it. You juts need to swap the pipe connections in your buildings. (yes i know it seems counter intuititve that the output is placed higher than the input but that`s just the way it is).

Additionally, your hygienic setup could fail since your Dupes can use the lavatory and go towards the cots without washing their hands. Your toilets should always be setup to only have one entrance/exit so your Dupes must pass by a sink after using a lavatory no matter what.

The green arrow on your pump is an "output."  As are the green arrows on your sink/toilet/shower.  The green arrow output from the pump should connect to a pipe that connects to the white "input" connections on the sink, toilet, and shower.  If you look in the upper right corner of your screen, there is a dialog box "plumbing overlay" that gives you a quick reference.  Green for output to the pipe, white for input to the device from the pump.

The white 'input' arrows on your sink, toilet, and shower need to be connected to the green arrow of the pump.

The green 'output' arrows on your sink, toilet, and shower, need to connect to the white arrow of the drain.

But it's quite obvious that the positioning of the showers in/out are very counter-intuitive ... in at the bottom, out on top?!...I don't like to use the phrase ''in real life'' because its a game, but this little detail I would wish to be more close to real life...

agreed, this is why I set up my bathrooms like this with clean water supplied from above and PW draining below

I do that too.

My dirty little secret: I frequently read green as "input." On everything that has plumbing connections, including bridges. I'll put something down, test it, and belatedly realize that I've swapped input and output.

As for why, green registers much more than the icon shape, and white doesn't make an impression. So I keep reading green as "stuff goes in here."

I sometimes got confused too during the first few months I played the game, had to look at a building with only one (like a vent or pump) to be sure I was connecting to the right "input/output"

Also, I see the "down arrow" as entering the object, and "up arrow" as leaving the object. Even though they have little boxes to show the in/out, it feels like the icon breaks conventions.
