Pipe bridges, explain to me like I'm a moron.

I will when I can, at the moment my game is lagging due to the pipes. Something about my current base is lagging just due to pipes alone when I build or destroy them.

@Kelirt linked probably one of the best resources out there.  @Tobruk gives a very detailed explanation of piping and how the various connections interact.  If you're still confused after reading that, ask some specific questions and we'll do our best to clear things up.

Thanks so much. If I delete my 200 cycle base, I can keep this in mind now.

I didn't see that you had a bug report. OK, grabbing your save file from the report and opening it and... 

.. there's a lot of work to do.  I'll start with the first things I saw when I loaded your save...

This right here is a huge problem.  The liquid doesn't know where to go through the matrix. 

 

The next section to look at is your showers.

The clean water piping is OK, for the most part.  The polluted water, however, is a bit of a problem.  There aren't enough pipe segments between one output and the next which means that even if the pipe were empty, if more than one dupe is using something here, the down-pipe device (shower, sink, whatever) might falsely detect a full pipe and quit early.  Since we obviously have a backup here, lets follow it and see where it goes...

OK, not bad.  The T intersection could cause some troubles, but it isn't a huge issue.  In my base I'd do something like this:

The bridge makes sure that the split at the T can only flow ONE direction.

So, lets continue on...

aside from the grid of pipes where things will get terribly confused, you have multiple input and outputs in a confusing arrangement.  Starting at the top, we have a the output from the sinks that forms a loop:

This is a problem. Lets fix it like so:

OK.  Polluted water is taken care of. Now to fix the clean water.  We have a huge number of confusing paths, so... I'll go through the same method.  Basically I'm finding anywhere that the water could take more than one path and either using bridges or deconstructing the pipe segment to make sure that the liquid only flows one way.

 

Anyway, after cleaning up the clean water pipes, here's your save.  Went from 14fps to 58fps on my computer.  I would do my piping differently than you have, but at least the game moves fast enough that you can work with it now.

@Oozinator I did this. Once.  At a smaller scale.  On like day 3 of playing.  Spent 20 minutes trying to figure out why my toilet wasn't working.  Then I got a clue and watched the pipe overlay for a few minutes and saw the problem.  Sometimes the obvious answer just doesn't click until someone points it out.

But that's funny. I can't image the pipes of my shower like this, haha. 

@minespatch  Pipes are easy, don't overcomplicate yourself. Just think, like in real life.
You have a lot of stuff done in your base for not know how to play. Try to turn off the sandbox mode and learn slowly how to do the things right. 
Try and fail, try and fail until you learn the right way. :D 
And the game doesn't have too many problematic bugs, so if you have performance issues in the early game (before 300-500 cycles without sandbox) its because you are doing wrong things, so keep calm and enjoy the game.
