One way is to get rid of all the bees first by killing them off or by catching them in nets, then attack the nest. Catching them is best since bees are needed to make the bee box. You can also forget about the bees and attack the hive while wearing a beekeepers hat which will protect you from the bees attacks.

I always make a Beekeeper's Hat and bring along a high-% Bug Net. Poke the nest, net all the Bees, then bust up the nest for the Honeycomb so you can build a Bee Box.

You can do all this with some armor instead of Beekeeper's Hat - if you put on a Log Suit and a Football Helmet, you will take almost no damage from their stings while you net the lot of 'em.

Unless bees have had their behavior changed recently, as I haven't done this for a while, my usual strategy was to hit the hive once, which would bring all the bees out, then just run in circles for a bit kiting them around. The bees seemed to have a very short attention span, so it didn't take long for them to give up and then completely ignore me as I break apart their hive. Catching the bees afterwards is usually very easy.

Im glad they removed the honey requirement to build ur own beehives. It used to be 8 honey and 1 honeycomb. Each hive would drop 1 honeycomb and 3 honey. In this system u needed at least 3 hives to build 1 of ur own. 3 honeycombs 9 honey. And after farming honey for a bit u could always make 3 hives if u could make 1. Strange system eh. But no worries, now each wild beehive means a self built one provided u catch the bees.
