The seed I'm currently playing started with 0 shine bugs in the starting No one. 300 cycles in and I still haven't located those rare POI that have some eggs in them. You know, you could use sandbox mode just for that and that wouldn't be really "cheating". If you had let them die it would be different, but a seed without one in the starting biome... mheeee... One thing you can do is to set up a storage compactor on high priority to pick up all shine bug eggs of all types. All those bugs will be gone in 25 cycles. The alternative is you just set them all to be attacked and your dupes will kill them. I find them a pretty decent source of eggs so I keep them around with the occasional culling.
