In hindsight, trying to clean out a swamp biome with Robo-Miners wasn't a great idea, but that's the then and I have to deal with the now.

Currently 100 cycles in and have the place loaded with deodorizers, but nothing seems to keep the germs from dying in the oxygen.

Would also like to know how people deal with the swamp biome in general, because that has been a major pain point for me.

Deodorizers do not kill germs. They turn pOgygen into Oxygen and on that germs die (slowly).

You could vacuum the are out and blow the air past a series of deodorizers or, better, automatic doors made from uranium or some Wheeze Worths. 

Of course, I know that deodorants cannot directly sterilize pathogens. Sterilization using radiation has already been suggested, so I simply wrote this advice after looking at the placement of the deodorants in the screenshot of the original post.

In addition, I have taken into consideration that sterilization using radiation is a method that cannot be used unless the Spaced Out DLC is installed.

If radiation cannot be used, it will have little effect unless the deodorants are placed at a level that removes all contaminated oxygen adjacent to the oxygen.

To do this, it will also be necessary to pour water into the contaminated water pool, which is the source of the contaminated oxygen.

So what i'm hearing is that there is no way to reliably clean germs out of the air besides deodorizers?

Another method is to pump up the gas containing the pathogens and store it in a gas reservoir in a room filled with chlorine. This is almost the same method as disinfecting toilet wastewater with a liquid reservoir and chlorine.

However, as you can see from the screenshot, the pathogens have already spread quite a bit, so I don't think it's realistic to pump up all the gas (they will spread faster than they can be sucked up). In the end, the only thing you can do is eradicate the contaminated oxygen and wait for natural selection to take over.

Just to be safe, build an Apothecary and a Sick Bay to produce Medical Packs.

After posting, I realized that I hadn't written about the original question about how to beat the swamp biome.

[With Spaced Out DLC]
As others have already mentioned, sterilize the area using uranium buildings and the radiation of wheezewort while mining.
It's a tedious task, but this is the surefire way to deal with it in the end.

[Without Spaced Out DLC]
Thoroughly prevent contaminated oxygen from evaporating from the slime. Specifically, prepare a pool of liquid of 2kg or more at the point where the slime will fall after mining, and then dig.
Limit the entrance to the swamp biome to one place, restrict the entrance and exit with two or more airlock doors, and prepare deodorants to prevent contaminated oxygen from entering the residential area. Planting Buddy Buds is also effective. It would be perfect if you could also prevent gas from leaking with a liquid airlock.
It's a good idea to line up several Wash Basins at the entrance and exit, and replace them with Hand Sanitizers in the future.

At this stage, all slime-consuming structures and plants should be placed in the swamp biome to prevent slime from being carried outside.

Once you have enough chlorine and research Shipping, fill a small room with 1800g/tile or more of chlorine and allow slime to be transported into it via conveyor to create a sterile environment. If the slime picked up by the auto-sweeper still has pathogens, it should be dropped back into the room.

I think it's rare for players to go to this extent. Most casual players prefer something simpler (liquid airlocks that allow dupes to enter and exit) or may not care about slime lungs and just install a (reluctant) deodorant.

Oh there are many reliable ways. A volcano would do the trick very reliably. Lots of deodorizers are the only practical way most of the time. However you have a lot of slime sitting around on the ground which will release contaminated pO2, so you need to deal with that first. Put a storage bin in a pool of water (>2kg) and sweep all the slime into it.

For your next swamp biome, following @Curry MAMA’s post will mitigate the problem nicely.

Remove all sources of contamination or place them under water.

Clean the p02. Most the germs will die without the right environment.

Vertical patterns as stated above, better for po2 and o2 mixed environments. 

Let a little chlorine gas down to help speed it up.

Upd. Or you can plant few Buddy Buds. Different germs fighting with each other...

Planting Buddy Buds will help, but he needet to remove Slimelung first, because Floral Scent cant replace Slimelung Germs when they are in place. You can even see, he already have one Buddy Bud planted there.

But I agree, heating or cooling area is probably most practical, if playing without Radiation (I play Spaced Out, so my method is always Wheezworths). I'll go for cooling, because is less dangerous for Dupes.

First thing first: grab the slime and stuff it in an under water storage bin to stop it from off-gassing.  Do that as soon as you start digging up the slime and you keep the germs from getting a foothold.  I'm guessing that's the source of all of that pO2.  Stop the emission, clean up what's there, and eventually the germs will die.
