digged copper isn't taken into account in the inventory

There is no "inventory". Resources that your minions can path to are tracked in the top right.
Try forcing someone to go in there and see if it updates the cache.
 

It's worth noting, I think, the key part of Risu's response: "that your minions can path to." If you lock doors or otherwise block access to an area with resources, they will disappear from the resource tracker.

This includes food, which will promptly trigger a "food shortage" notification if it puts you below the requirement.

Plus, but I won't put my money on it, try mopping away the water from the floor. There might be a bug with small quantities of water and pathfinding, even if this doesn't seem the case at all.

 

No idea what's happening with OP, some invisible tile might be blocking the way. Saves would be helpful.
