Well, for now, it is abandoned. (not as in klei forgot about it but as literally abandoned. for storytelling sake.)
If it goes well without saying that Wagstaff was trying to establish a connection to the real world so he could get his stuff out of there without any problems of essentially teleport through spacetime. Which likely also could've been the survivor's way out of this mess, but now that he's gone. That light has been snuffed, although i think it's possible Wilson could do smth with the portal like he always does but likely not anytime soon.

Surely its gonna return at some point as another area, hell maybe it could be part of a new boon setpiece they've talked about adding more of.

That might connect to where he was abducted to by celestial scion klei please make a shadow realm and lunar plain with unique biomes and strange beings and the ancient gateway and archive portal could be how we get there

I mean the weirdest part of all of this is determining what exactly happened to him, Stolen away by alter, forced into the constant and possibly trapped somewhere, obliterated, or turned into something else entirely? 

I wouldn't be surprised if wagstaff had some fail safes on his equipment or tech in the event of "loss of control", the portal seems like it was one part of the equation but not the main focus. It's possible that the only reasons that wagstaff went after moon magic instead of shadow was due to the fact that it seemed uncontested, what with charlie on the throne. 

Perhaps he didn't consider that "alter" and it's gestalts actually had feelings rather than just being energy, which is probably why it snatched him rather then us. It could have chosen anyone to grab, but it chose him.

As for the portal, I'll throw my prediction in the ring here, wagstaff is sucked into the constant, wagstaff will be forced into being an npc again but located elsewhere via some new form of projection, continuing his research in relative privacy but writing off the powers of the moon as "too emotionally unstable for practical use". The portal may be used as a new space to interact with wagstaff and potentially trade with him for strange tech. Perhaps his portal tech won't lead to the real world but they could be used to go to other realms similar to shipwrecked and hamlet, used as a plot device to show off new worlds. 

Perhaps this is the ideal reality for me, but being able to go to a warped version of the constant or another realm altogether would be cool, I would love for tech or attire to be added to the game to allow us to enter the rifts and visit the other side of the portal briefly.

Given how little is going on in the caves and ocean already, adding two new areas to explore seems like a poor decision.

Then again, based on their track record... hmm.

Klei  had long since forgotten even about the Shadow Throne...

He's definitely observed gestalts being curious about his stuff. Maybe he couldn't hear the whispering from outside the Constant, but we have plenty of examples that he just doesn't care, the penultimate one involving Pearl.
