He does not hack them, so logicly the firewalls come back online like any other device (infra red beams for example). You just have to remember or look real close (the previously disabled safes become somewhat transparrent, i think.) Non the less, it happens to me too from time to time. As a workaround, you can know if the security box was looted before because the visual representation of the box shows the door open (even when you can see that it has remaining firewalls with Incognita). Previously disabled safes also show up with a tingling animation in incognita. I'm not shure is you can spot weather or not it was looted due to the fact that the safe turns red again.
