It seems that there is a minor issue with the shadow storage. When you take items out of it, it “glitches” them (items with durability lose their number, and you cannot move/adjust the position of the item). Going between a shard/warping seems to resolve the issue, and putting items into the chest works fine.
Steps to Reproduce
-Place an item into the shadow magician box, and Take the item out
A developer has marked this issue as fixed. This means that the issue has been addressed in the current development build and will likely be in the next update.
