I've never had a problem with the sweeper loading up storage bins. Just make sure that the storage bins have a higher priority than the receptacle and that the loader is higher than the storage bins. Another thing that COULD be causing a problem is if your dupes have access to the storage bins and one of them has flagged the material for transfer to the bin.
