Metal refinery recipes previously did not respect the ore byproduct conversion rate and converted 100% of its mass into the "molten" metal. When they introduced Galena (which converts to lead+sulfur, and otherwise would have just converted to lead), fixing the conversion rate had a side effect of changing the old 100kg niobium recipe. The rock crusher recipe is a known issue but stems from a similar tweak: the rock crusher always converts 50kg of its mass into refined metal, with the ore byproduct + sand summing up to the other 50kg.
