Since the thing failed to do it, it could very well just be a desync between your local client's item cache and what the Klei servers say it is.

Check your account's transactions here: https://accounts.klei.com/account/transactions

This is what your account actually has, and anything in-game is a reflection of it.  A relaunch of the game should make it try to re-get your inventory state.
