I'm making some educated guesses here, but it looks like pirate boat despawning can take structures from your boat with it in certain circumstances.
I was dropping tree nuts along my coast in late winter and accidentally stepped on land and immediately stepped back on the boat. I misinterpreted the WX pirate warning (and missed the sound due to my own music) as deerclops coming and ran to an open area on land. When I came back, my boat had nothing on it.
The items did NOT go to the pirate stash.
1. have a boat with some structures on it like a chest and pinchin winch.
2. jump on and off it until a pirate raid spawns
3. run far away from the coast so the boat unloads
4. return to boat and observe structures have despawned and taken their items with them (with the exception of the tree nut on pinchin winch which was moved to land)
