This has been here forever and has been a long time since the last time I reported it but here I go giving it another shot.
Normally, icons on the map can have a forced priority to render over, or under other icons using MiniMapEntity:SetPriority()
This works between vanilla icons, and works between modded icons of the same map atlas,
however in no case will a map icon show under one from another atlas loaded before it. This is problematic for things that would be more important to be seen in dense areas, say a biome full of modded trees, rocks or such, if you desire to find grass or saplings on the map, they will be considerably harder to spot although their icon HAS a low priority set in the prefab scripts.
Have a modded map icon, give it a low priority, it will not be reordered under vanilla icons or from other mod icons that registered their atlas before yours.
