You may have changed the default pivot. Essentially, when creating new textures for your character, you don't want anything modified in that .scml file. It should be correct there for it to be correct in-game. You may need to shift your .png files and restore the original esctemplate.scml.

Yeah, you moved stuff around, right? Like I said, delete your current .scml file and restore the original esctemplate.scml. When you open that file, it should display everything how you'd see it in-game. Edit your .png files accordingly (and only your .pngs).
