Put a skill that reduces durability costs (weapons,armor,tools) for clones somewhere in the chassis tree ,the costs of running these guys is surprisingly high ,so it probably is a high value skill point.
It could not be a skill tree thing but yeah reducing maintenance costs would be advantageous.

I think I should probably test more ,I might just be bad at managing them for now.

Eh... I don't think that is needed. They already have half durability use for half damage. Them using the same tool durability as you (once you factor in the damage) seems fine?
