The one and only decontamination station I’ve ever built did not create polluted water with germs in it when I used it. I checked. 

Perhaps, although there might have been other conditions at play. This is quite easy to reproduce:

It’s the inconsistency of the results that are the most annoying. I don’t think those germs will transfer to a dupe though if they work like gases. 
 

if this is the case why not simply use a sink or wash basin? The sink especially will simply feed the polluted water with any germs to a reed fiber hydroponic farm.

I'm actually surprised that it's possible for the surface germs to be different than the internal germs, as I'm used to them just being the same number. I'm not saying it can't happen because this game does have bugs, but for me it always looks like this:

Have you ever witnessed a difference in the two numbers other than 0 and not 0?

My working hypothesis would be that internal germs = external germs is working as intended (just because it's stupid doesn't mean it's not intended), but there could be a bug or perhaps an intended circumstances where the surface germs value is 0.

Yes. Break open a slime biome. Let it fester a bit. Then thrown in some deodorizers. At the edge of the slimelung oxygen plant done buddy buds. And watch as the floral scent slowly overtakes the slimelung. It’s a great way to clean the air by overwhelming the bad germs. I plant them in my base and in my tickets to lower the risk. I also plant one by the entrance to my base to lower the risk of a dupe bringing back a germ covered suit. I failed to do so in this run sadly.  
 

this is for airborne to airborne. I don’t think it has the same effect on surface germs as your example.
