Frequent freezes

The game freezes about once every minute for a second or two each time: see the attached save, video, and screenshot.

I've had this issue before, but the saves were modded; I decided to do this run with no mods enabled so I could rule them out as a cause of the problem. I also upgraded my hardware ahead of this run to rule that out; I've included a screenshot of the Task Manager showing my system specs and a drop in CPU utilization when the game freezes. I was also monitoring my system performance with Ryzen Master, and everything was in the green (CPU temps between 55-65 with everything running). I cannot replicate this issue with any other programs, including the stress-tester that comes with Ryzen Master.


Steps to Reproduce

Load the save and let it run. The game should freeze/stutter multiple times within a cycle or so.

I had the opportunity to try running this save on a PC with a 7800X3D CPU and 32GB 5600Mhz DDR5 RAM, and found that the issue became significantly worse.
The frequency of the stuttering increased from every minute or two to nearly every ten seconds (every dip in this chart is the game freezing up).
I then tried loading the save with the "public_previous_update" and the stuttering seemed to become somewhat less frequent than with the current version, but still more frequent than when I first reported the bug (even though that was with less powerful hardware).
I started a new save several weeks ago and encountered this issue in it as well, so as far as I can tell it will affect all my saves on any machine I use.
As more powerful hardware didn't help at all, I can only conclude this is more than just a performance optimization issue, and yet it only seems to be getting worse with each update.

New videos of the behavior, paused and unpaused. If you focus on the red warning boxes on the hydroponic tiles, for example, you'll see the game is still freezing up every 15 seconds or so even when paused.

I loaded your saved game and for some reason I don't get the stuttering anywhere near as often as I do with mine. So this has something to do with the saved game but only happens on some computers?

I've had this issue on multiple saves and on multiple PCs, with more or less severity. It also seems to have generally gotten worse over time, for whatever reason.
I'll try your save over the weekend to see how it compares to my saves on the same hardware.

But it's probably due to the saved game and not the hardware.
I just started deleting things in sandbox mode. At some point the game went back to normal. Unfortunately I just don't know what it was exactly.

I was still having this issue as of the current version (661174); there is obvious stuttering about twice per minute when the game is running (at 0:22 and 0:54 in the following video). It seems like it no longer happens when the game is paused, so something in a recent change may have had an effect, it just wasn't much.

There's speculation that this might have something to do with unusual arrangements of pipes, so here are the pipe overlays for the main asteroid in the video. Nothing too crazy going on there, certainly nothing that should cause the whole game to glitch, assuming everything is working as is should be.

I get this stuttering in all of my saves, and in dani9's save (from this thread), and even in Gurgel's save (from the same thread), though in Gurgel's save it is much less frequent (skip to the last 10 seconds of the video). It might be worth noting that all of my saves are older than Gurgel's as I've been less inclined to play the game since I started having this issue.

After running Gurgel's save for a while, I tried my save again, and the stuttering isn't nearly as bad now, so somehow, running Gurgel's save seems to help (as mentioned in the linked thread), and my save now performs about as well as his, though I doubt it's a complete or permanent solution.
