Gems dissapearing out of nowhere en masse

Are you sure there isn't any moleworm burrows nearby? Cuz the moleworms can take mineral items (including gems) and keep them in their burrow.

Also this is more of a rare case, but snurtles can wander around very far from their mound and eat minerals too. In this case, those rocks/gems are gone forever.

There are no mobs anywhere remotely close that could have taken them and I cannot hear any, if it was a moleworm it would be a glitched one

Earthquakes destroy gems. If you are going to leave them in the ruins, you should either put them in a chest or in a backpack.

I had no idea about this. Does that happen to gems off screen, and does it destroy entire stacks?

It doesn't happen if you have the area unloaded, so if there's no earthquake when you leave or when you come, and during your visit, then it should be safe. Yes stacks can be destroyed ad well. Other things that get destroyed: rocks, flint, gold, nitre, fossils. Not sure about moon glass and rock fruit but they might as well be destroyed since they drop in earthquakes in lunar grotto. Things that won't get destroyed: thulesite, thulesite fragments, marble, dreadstone, nightmare fuel, pure horror. Those you can safely leave on the ground. 

If you can't leave a chest or a backpack, you can at least use the metheus puzzle chest that spawns near fully repaired ancient pseudoscience station. You can only store 5 stacks if items in it, as it will spit everything out if you put 6 stacks in it. But it should be enough for at least 3 stacks of ruins gems.

Considering the described, I will consider that it was caused by earthquakes.
Please create a new bug report in case you have a way to reproduce it.
