Game Reset Entirely

After downloading the latest update this image appeared. I tried doing all the steps provided in the Get More Help section, the one that worked was the part where you will input -persistent_root_storage in the launch options. I understand that it provides a new folder as a permanent storage file, but how did it all reset? All the save files were gone and the settings were set to default. Tried reinstalling the game, hoping the cloud will fix it, but still no change. Does this mean that all of it has been taken by Charlie and can't be restored? Does anyone experienced this after the latest update?
