Some mods are getting deleted and redownloaded constantly

The issue appeared when I installed the beta again but persisted when I switched to live version.
The game just deletes some of the mods, redownloads them and they disappear again, crashing the game in the process.
I tried verifying the integrity of the game's files and reinstalling it(even deleting some of the files that Steam doesn't), it didn't help. Unsubcsribing and subscribing again to some mods didn't seem to help either.
