Second half of the level I need to open the room to get the macguffin.

 

I have a blue security door in my way with no prompts whatsoever and no clues how to open it.

 

Therefore this isn't a key-based issue but no one has made any mention of a switch available in the level to open it.

 

I had to save the game because security is at level 4 and guard armor is about to completely outstrip all the AP3 weapons I brought into the level.

 

Is there something obvious I'm missing before I go into a suicide mission into the remainder of the level geography?

 

I can post a screenshot but it's probably not necessary as it's not really a level generation issue.

the keypad should be in the same room as the "maguffin"

Yeah, like dracohey said, there's a keypad (much like the ones in Detention Centers that open the cell doors) in the same room as the quantum reservoir device.
